I know I need a fuse block going from my first battery (battery under hood) to my second battery but would I need another fuse block going from my second battery to my amp

fuses help prevent fires.

The fuse is a precaution in case the wire shorts, so you don't fry your entire electrical system.

I was told since my rear batt to amp wire will only be about 2 feet long, I won't need a fuse. It's the AQ 3500d.1. It has 2 inputs for power, I'm guess I'd need to fuse each of these inputs, and what size fuse should I use for each input?

If you really have the amp then look in the manual it will tell you what size fuses to put in-line, if not then go do some research:

I would put fuses between my amps regardless of how close they are to the battery, it just helps and prevents problems in the future. If you had on-boad fusing then I can see but that amp has no on-board fusing.
