I still use my ear for tuning, so start out with the input level with your HU at roughly 3/4 volume, adjust the level to a point where you can hear audible stress on the subwoofer and then back off until you cannot hear it. Set the the "Bass Boost" at 0 and crossover frequency at 80 hz (play around with the tuning to find out what sounds best to your ears.)

Bass Boost should be at 0, LPF should be anywhere from 100Hz on down (usually between 60-80hz) but that depends on where your midbass are crossed at and how your speaker performs at that frequency. Your input should be matched to your headunit, so if your pre-out voltage is 4volts on your headunit then that is where you want your input level set at 4 volts.

turn your deck up to your max daily listening level just before distorts and as olskool said listen for distressed distorted sound and back down the gain until it sounds weak then adjust appropriately till it sounds best. The ear is key, listen .
